FM146 symptoms & diagnosis

I've been lurking on this site for some time and I must say thanks to all. I was able to to the 4.0 clutch upgrade without any problems or assistance two months ago thanks to this site. I have also gained a bunch of knowledge on a range of topics by using the search button. I've been trying to figure out what is wrong with my transmission with not a lot of luck. I even took it to a shop today but they only said it was "internal" and wanted $250 to take a look inside. I said no thanks and would rather do it myself, if possible with my small amount of knowledge/experience.

So, I'm in the Army and drove from DC to San Antonio, Tx two weeks ago for a 4 month medical course. I will be moving to Hawaii in April after the course and had wanted to do the 4.0 engine/tranny swap once I was in Hawaii since I had the 4.0 clutch already in. It looks like I'll be doing the tranny sooner than expected.

Here are the symptoms I've noticed since I did my 4.0 clutch:
- metallic sound in 2nd (loud), 3rd & 5th (not so loud) gears. Only heard with acceleration (no gas = no sound). If I remember correctly, this has been present even before the 4.0 swap
- slips out of 4th gear while moving and only when gas pedal released, especially when on a decline or there's been a change in forward momentum. If the shifter is held in place, no slippage.
- Feels like the transmission surges at times when forward momentum changes. It can be felt thru the gas pedal when the pedal is pressed just enough to take the play out but not enough to give it gas.
- sometimes, not very often, you can hear a slightly rough sound when in gear (at a stop) and clutch pressed. Not quite like the sound a bad pilot bearing makes (that's why I did the 4.0 clutch upgrade b/c of bad pilot bearing; a lot of PITA work for a $10 part-had to make it worth the time)
- it takes about 2-3 seconds to shift into each gear. Got to let the RPM's decrease a bit before it will go into gear. I believe this will be alleviated with a shifter bushing replacement.

Those are my symptoms. Again I appreciate all of your thoughts and advice.

Now that is an excellent technical request for help. Lots of info and details.

Now lets hope someone familiar with that trans will step up.
My best estimation is at the minimum you need a complete set of bearings and maybe synchros. Could be maybe a shift fork. Let's here from the trans guys.

I've never been into an FM145 but I have rebuilt many manual transmissions over the last 16 years. Sounds to me like you're looking at an overhaul. Bearings, syncronizers, possibly bent shift fork. You may be better off looking for another transmission at a junkyard temporarily.

Thanks for the thoughts. I know the FM145 is shorter than the M5OD-R1, I haven't been able to find a length on the M5OD-R1. Does anyone have this info. I know my FM 146 is 28.687" and the adapter is 11.5".

Since I was planning to do the 4.0engine/tranny swap, I am thinking it would be wise to just go ahead and get a manual M5OD-R1 and put it in now then just do the engine swap later. From the info I've read, I should only need to shorten the rear driveshaft and lengthen the front. Since I recently did the 4.0 clutch upgrade I already have the starter, flywheel, clutch kit. This makes the most sense to me, especially since the R1 is supposed to bolt directly to the 2.9 engine. I think I read a reply that says "when you break something you are supposed to upgrade, right"!
