4.0L swap

so heres the run down, this is going to be my first engine swap. the recieving vehicle is my 1990 bronco II, the donor vehicle is a 2001 ford explorer. Where am i going to run into the most problems transfering an engine that originally had an auto-transmission onto a manual-trans. Is this even possible?? This is also my first post, so i am new to bronco II 4x4.com. feel free to fill me in on anything you feel nescesary.
