I have an 88 BII 4X4 with an A4LD that is junk in it. However, it has a great running 2.9 in it. I've got an 89 BII 4X4 5spd with a junk 2.9 in it. I want to swap the engine out of the 88 into the 89. Am I going to run into any problems with the bell housings matching at the engine? Or is this just a simple swap?

However, just to be perfectly clear.
Unbolt engine from bell housing and bolt it back to the other bell housing.
No need to worry about pilot bearings?

You will have to change the flywheel. They are different, the auto uses a flexplate, and the standard uses a regular flywheel. Maybe you already knew that tho.
