If you have any shims or washers on your starter I would suggest removing them. This might help getting your starter closer to your flywheel. Another thing you might try is to use the starter that was with that tranny originaly.

I had a problem somewhat like yours with my 88'. Will turn over but won't start. Try testing or replacing your rollover sensor. I wired around mine worked perfect after that.
